Attaching the quarter panels

I am restoring a 64 BJ8. Today I was doing a trial fit of the fenders in the back, also known a quarter panels. Seems to be two different types of screws used to attach them. Sheet metal screws with a wide spiral and machine screws? Starting from the door, the first sheet metal screw gets screwed from the inside of the car, through to the fender. Seems that the next two screws, which seem to be machine screws, get screwed from inside the fender and into the body? Reason I ask is because there seems to be nuts held in place by a perimiter that is welded to the body. When I took the car apart, there were no screws there. Is this true, should there be two machine screws there attaching the fenders to the body?

Yes there are captive nuts for you to screw the fender onto the body. Also, there should be a flat metal bar with a hole in it for the machine screw to fit through to more securely hold the fender on. Leave loose until all bolts are on, and the fender trim piece are on then begin tightening. Check the Moss motors catalog for assembly, they even sell a fender mounting kit that is very useful, it contains all the fasteners, clips screws etc.
Good Luck.
