After coming out the firewall, does it go over or under the trans? What if I have to change it or the angle drive? willI need to take the cover tunnel out (again)?

Over the gearbox not under. And yes to pulling the cover if you work on the angle drive, unless you have a separate access plate in your cover.
 
Over is correct. Not sure if TR4 is different, but just changed out angle drive on my TR6 from below.
