Assuming the fuel hole in the bottom of the float bowls was clear, none of that sounds fatal to me; I'd keep looking.
That little peg just keeps the piston from crashing too hard into the bridge; it should have no effect with the engine running. Never thought to check how much clearance it allows, but that much variation does sound odd. Are you sure it's not the needle binding and holding the piston up?
