Installing replacement seals has driven me absolutely bonkers. I've let them sit for 6 months this last time because I ended up scratching paint and am furious. Please please please- how in the world is this done? Also, does anyone have photos of the window assembly in place during the process?

which seals are you talking about? the felts or the rubber? I made a tool that hooked the clip and then pulled it from above - if that makes sense.
 
You need a special tool to fit the window channel seal's. Inner felt and outer rubber. It is easiest if the glass isn't in the way. In fact I don't know if it can be done with the glass in place. I made a tool similar to JP's and used a bit of double sided tape to hold the clips to the tool while installing them.

you can't do it with glass in place - it needs to be in the bottom of the door.
