What is the process required to replace sills.

I asked this question a while back and took the advice and reinstlled the engine and transmission. I removed the right side sill only and now find that the right side door opening is 3/8 inch less than the left side door opening. The sills obviously help with the A and B pillar placement. I also tried to fit the old sill and it would not fit as the door opening has changed. Did I missunderstand about installing the engine to weight the frame? Should I install the new sills and B shut panel with the weight off the frame and then weigtht the frame when it comes time to adjust the doors. I have to install new B shut pannels, sills, rockers, floor panels, toe panels, trunk floor and partial inner rear fender wells. I would like to talk to someone who has done this if at all possible. Thanks for your help!
