On a BJ7 should there be a spacer/washer between all the pedestal's,springs & rockers or just either side of the rockers ?

Look here:
https://www.mossmotors.com/Shop/ViewProducts.aspx?PlateIndexID=28854

From the front of the shaft in sequence to the back:
#80 - Split pin
#79 - flat washer
#78 - spring washer
#87 - #1 rocker
#77 - washer
#86 - # 1 pedestal
#87 - #2 rocker
#77 - washer
#92 - spring
#77 - washer
#87 - #3 rocker
#86 - #2 pedestal
#87 - #4 rocker
#77 - washer
#92 - spring
#77 - washer
#87 - #5 rocker
#86 - #3 pedestal
#87 - #6 rocker
#77 - washer
#92 - spring
#77 - washer
#87 - #7 rocker
#85 - #4 pedestal, tapped
#87 - #8 rocker
#77 - washer
#92 - spring
#77 - washer
#87 - #9 rocker
#86 - #5 pedestal
#87 - #10 rocker
#77 - washer
#92 - spring
#77 - washer
#87 - #11 rocker
#86 - #6 pedestal
#77 - washer
#87 - #12 rocker
#78 - spring washer
#79 - flat washer
#80 - Split pin

After assembling the shaft assembly, & before tightening the rocker pedestals down, screw the banjo bolt #94 lightly into the #4 pedestal to maintain rocker shaft hole alignment with the banjo tapped hole in the pedestal. Then remove the banjo bolt & connect the oil feed. If there is the slightest misalignment between the pedestal tapped hole & the hole in the rocker shaft, the threads will strip or the banjo bolt will not fully pull down.

I am now putting the rocker shaft back together (after finding what i think is the problem, the reversed filter housing) and according to the workshop manual "a thrust washer is fitted either side of each rocker shaft bracket, and all springs, and rockers" although in your description above you do not have a washer either side of the shaft brackets, have you altered your shaft at all or is this the correct way ?

I don't really know. Just going by the catalog parts list which only shows 12 washers.

My Four is somewhat different & I machined bronze spacers with shoulders to take the places of the springs & washers.

Whether you add washers at the locations in question depends on how the particular rockers line up with their respective valve stems.
