I'm about to attach the clutch and transmission to the engine. The flywheel and the clutch drive plates have been exposed to the air for about six months, and they look a bit dirty. What can I use to clean off the flywheel and clutch plates? Maybe alcohol? Mineral Spirits?

I would use brake cleaner...

As long as it does not have oil on it, just wipe it off with a dry cloth. Any dirt will be burned off in minutes. If oil, replace it.

If the “dirt” on the flywheel is flash rust. Ie just a light surface rust, go over it with wire wool or very fine sanding paper, then wipe clean.
don’t use the clutch plate as a cleaning disc.
