ColorTune

Sorry for what may sound like a dumb request but I recently purchased a colortune. Works great. Only I have a question. I balanced the carburetors, set timing, gapped plugs and then used the color tune on both sets of cylinders since using two carbs. It seems, however, that after putting the air cleaners back on the B seems to be running rich. Should the color tune be used with the air cleaners on or off?
