You can tweak it a bit over a 2X4 (or other available object) if the edge does not quite line up with the body. Not too sophisticated but often works.

Yes pictures might help. There is no adjustment in the hinges and they are quite brittle. The "tweaking" applies only to the sheet metal.

You can do some adjustment to the holes in the tonneau saddle with a fine round file, like a chain saw file. I have a bit of interference with the top and right bottom of the opening and will wind up reshaping the right side of the bottom and repainting.

I use a rotary file in a cordless drill because the motion is circular, not up and down like a file, allowing for less of a chance to pull off paint and jab the car. Moreover, I take a stack of business cards or small playing cards and place them between the two painted surfaces around the perimeter of the lid so the two surfaces never touch. The small thickness of a business card will be enough to let the lid open and close also;in addition, by doubling and tripling…… up the cards you can shim things around and tighten it down by yourself. You should be able to egg shape the holes enough to get a good fit. Just bear in mind, they did not fit that well from the factory, and more than likely yours was hit or replaced in another life time
