97 Ford Escort - Hesitating

Wha'd up with my daily ride?? It's a 97 stick shift Escort Sport, 2L engine... lately when I change up or down the box the engine seems to hesitate a bit and kinda chugs for a second or two as if I'm in the wrong gear when I'm not - clutch is also fully out when this happens.

Worst of all, I was pulling out into morning traffic last week and it just stalled on me in second, only just managed to avoid a major incident. Not pretty. Hubby suspects a throttle position sensor is the culprit, but so far we've not managed to fix it.

Any ideas??

I've owned two '94 Escorts(and still have one now). Things that have caused this kind of problem in the past on mine:

1. Clamps for intake air box loose
2. Vacuum leaks - especially around the PCV valve vacuum connection
3. PCV valve bad
4. O2 sensor bad
5. Plugs need replacing
 
My wife had a '98 Escort that had similar symptoms.
I changed plugs and wires and they went away.
 
I have the 97 Escort, but with a slushbox, and I had the same trouble before the tune-up. At the same time, I went to the K&N filter and Bosch platinum +4 plugs, for a gain of about 5mpg. 50,000 miles later and all I need is another transmission filter.
