What goes in the 2 threaded holes that are below the large open hole?

That's a head-scratcher, indeed. Unless they are provided for an optional harness connection for seat belts, I have no idea. Are they not covered by the interior panel that fits over the wheel arch? Interesting...
 
Could they be mounting holes for the convertible top (hood) frame?
 
Elliot is right. They are moveable for adjusting the fit. It is attached with pointed fine thread screws with a flat screwdriver head.

Picture is sideways, tilt your head to the right to see the correct orientation.

As mentioned above, this is where the Top (hood) frame mounting brackets get attached with two threaded screws on each side of the car.

Malcom, make sure you capture the steel plates behind the sheet metal before you put your interior panels; those plates will rattle like **** if not secured.
