When the glass shop reassembled my windshield he left the windshield frame to body rubber gasket a bit long on either side. They extend under the A pillars. Is this the correct way they should be, or should I cut a notch out of either side so the gasket fits snugly around the bottom of the A pillars?

Allowing the windshield to cowl rubber to go under the pillers will not allow the pillers to fit.

Be very careful how much you trim. should be snug to the piller but not under it.

Measure twice, cut once etc etc...

Heck cut several times starting with too long.
