Can I expect the new seal to collapse a bit so the latches and key lock are not as tight and the deck height is closer to the rear apron, or will I have to build up the rear apron a bit to match the location of the deck?
 
Sure the seal will compress some over time. I have a seal from vendor A&B and they both make it a tight fit. Don't re-work the body, it's much easier to trim the bottom of the seal.
 
The one I got from TRF a few years ago doesn't seem to have 'settled' at all. OTOH, it fit to begin with, so that's a good thing.

I tried several methods of trimming the spare tire door seal, which is the same shape, and could not cut a straight, flat edge.
Put it in as is and leave it closed for a month.
