What do I need to do with the 2 generator wires now that I have changes over to an alternator. Are they wires togther or left seperate. Thanks Skip

It depends on which alternator you used. The larger of the two wires is usually used for the alternator output & the smaller for the red light. Here are a couple of reference links:
