Gearbox alignment

I had to take the top off my gearbox the other day and when I reinstalled it, I had trouble getting the shift lever to go into all gears. It worked perfectly before I removed it. The first time I installed the top plate the gearbox was on the bench and not installed. I had set the gear lever in the neutral position and fitted the shift forks over the receivers while the gearbox was also in neutral. I tried the same thing with the gearbox installed and now I'm having trouble engaging the shift lever into all the gears. Is this because the box is now mounted? It seems as though it should still shift into all the gears easily though. Any thoughts on this?

IMO, yes, just because it's installed (in other words, the input shaft cannot turn). Mine won't always shift easily even with the clutch released, but works just fine when things are turning.
