Are these bolts all the same length or are the two at the top of the gearbox shorter? The regular length bolts at the top won't go in all the way so they might be jamming somehow?
 
There are studs with nuts at the top I believe....I think 3 (1 in the Center and 1 on each side of the Center one).

What he said. However, the 6 bolts are all the same length, 1" (assuming you are using a TR3 or TR4 gearbox, you'll need longer for a later box with the thicker flange).
 
Randall, are they coarse thread as well? Off the top of my head I think so...

Yes, the bolts are 5/16 NC, as are the ends of the studs that go into the block. ISTR I used 1.5" when I installed the TR6 (hybrid) gearbox. Didn't have the right studs on hand, so I made some nice long ones, then found out they were too long and had to cut them down in the car. Since I'm kind of funny that way, I went ahead and made the studs NC on one end and NF on the other (so the stock nuts still fit) but I don't see any reason you couldn't make both ends NC if you wanted to.
 
I have a TR6 box in my 60 TR3A...unfortunately, I never measured the length of the bolts...I just put back in what I took out. The PO who raced the car wanted an all synchro box so that is why he put the TR6 box in with the original A Type OD an optional 4.1 rear axle.
