door to sill alignment

Now that I am ripping my BN1 apart since I first put it all back together 25 years ago ,I am puzzled by what appears to be a misalignment between the lower edge of the inner door frame to the inner sill . Looking at the car now the doors shut with the with the door frame and inner sill in close alignment at the front close to the hinge plate but at the rear of the door the gap has increased from 5 / 6 mm to 20 / 25 mm approx . This is very close to the thickness of the inner sill .
Have I some how got the inner sill to inner rear wing panel wrong when I rebuilt the car ? What I am trying to say is should the inner rear wing panel finish on the inside or outside of the inner sill where they meet .
