Jerry, I just did this last year. Twice! So, one would think I could tell you exactly what the problem may be. I'll try with some guesses.
First, I used a makeshift dummy mainshaft to line up those splines. You must have the sun gear and clutch gears both aligned, of course, not just the sun gear. Mine got a little out of line but that wasn't my problem in the end.
Next, no matter how careful you were, step back and ask yourself if you have the elliptical cam upside down. I eyeballed mine after knocking at about 1/2 inch apart, and that was the problem precisely.
OK, now if the cam is correctly in place, the other tricky part is getting the splines to slide into the cam. My cam wouldn't hug tight to the transmission mainshaft, no matter how much grease I tried as the manual suggested. It kept sliding down and out of place as I lowered the transmission toward the OD, and I had to use a 90 degree pick to reach in and pull the cam into alignment. It was tricky, but I got it. And that happened twice.
If you have all of this correct, and the pump is wired down, then be sure your wires aren't infringing upon the casing, and that the dowels are aligning properly.
Finally, if the end of the mainshaft isn't perfectly aimed down into the tail of the annulus, that could be the problem. A slight rock in each direction may help.
I'm suspecting the cam in one of the scenarios above, but it could be the splines or the end nipple of the mainshaft.
