TR2/3/3A black epoxy primer

So I have this trunk lid that is kinda straight in black epoxy primer, and I started to scuff up the black epoxy with some 150 and noticed some low spots. I put some glazing putty on the low spots and then stated to sand them and noticed how so much of the epoxy primer around the area goes gets removed with the putty. I am thinking now I should just go ahead and put a coat of gray primmer over the glazing and the scuffed epoxy and then sand the gray so not remove so much of the epoxy primer. I am going to need another coat of gray anyway and it just seems foolish to take all epoxy down. Does that make sense?
