I think Capt Steve is probably right that the FlexJet mistook 31C for 31L

 
From the ATC comms, sounds like the business jet didn't get the r/w clearance instructions right.

Frankly, I'll never understand how cockpit/tower comms can be understood - with all the static, crackle, rapid fire speech.

I think initially they didn't get comms right initially but was later clarified and they correctly repeated it back. I suspect this pilot (Steve) is correct that when they made the left turn onto 4L and were told to hold short of 31 Center, the 31L was so close to where the turn was they may have mistook it for a taxiway since its a relatively narrow runway and thought 31C was 31L so when they went across 31C they thought they were crossing 31L. Hopefully we'll find out soon enough.
