Some of the bolts have been painted on and they are hard to get out. Do I remove them or is it fine just to reuse them?

Inspect, then chase the threads. Should be fine.

The two on the right, the top on on the left, I believe. The ones that are not shiny silver or copper.

I assumed he was talking about the intake/exhaust manifold studs
 
It may just be the angle of the camera, but it appears that some have the lomger threaded end threaded into the head...
Is that so ?
