How much clearance between the inner sill mount and the floor can I expect the bolts in the floor pan will take up before I need to shim the difference? Should I shim flush to the floor?
 
Well that is a difficult question to answer. I would guess perhaps one thin shim (approx. 1/ 8+or-) would be absorbed in the tightening process. I have found that one critical point is the B post on the door. For example, if you start with minimum of 3 thin shims on all 4 out riggers and now look at the back rear mount at the rear bumper you will need to have a gap of 1/8 plus or minus to move the B post front or back depending on the door gap you need. Moreover, make sure the doors operator freely. The doors, once all the closing hardware is on, do not have much room before they rub.

When you check the door gaps, make sure that the TR is on the floor sitting on it's tires. If it's up on jack stands make sure the stands are in line with the axles. If not, the frame will sag and the torque or twist of the body will let you adjust the gaps, but once you lower it back onto the floor, the gaps will be all wrong.
 
The manual says 4 pads per outrigger. That's what came off mine, so it's what I put back.
