Transmission Tailshaft housing off center

I was wondering if anyone has run into this before.
Last year I was doing final assy on my transmission rebuild and I had two tailshaft covers in the parts bin. One of them when bolted up to the main housing was off center where the tailshaft passed through making it impossible to insert the driveshaft.
I switched out the tailshaft housing for the other one in the box and it fit perfectly.
I just finished another rebuild that had been sitting around for a couple of years that needed a layshaft.
I had forgotten about the issues with the tail shaft cover but the same thing happened when I bolted it up, the tail shaft and the cover did not line up.
The tail shaft is straight.
I was wondering if any one has come across this issue and if there is a fix. I can shim the tailshaft but that raises issues with the seal against the transmission.
Any input is welcomed.

Seems to me that the only thing that could cause this is some imperfection/raised surface on the mating surface that would cause the misalignment. Since switching housings made it go away, the flaw would have to be on the machined surface of the tail section. I would also check the alignment pin on bearing housing to be sure it's clocked exactly right and that the mating hole is unobstructed. Another possibility that comes to mind is the control lever not engaging the forks correctly.

Personally, I don't recall ever running into this problem.

Thanks for the thoughts. It has me totally confused. I will have a look into the dowel pin hole. Totally weird. Trans came out good too (thanks for the clutch lever cover). Shifts very nice on the bench.

After trying everything I could think of I, filing, grinding, shimming, I could not get the tailshaft housing to align properly on thet shaft. A spare drive shaft piece never went into the housing smoothly.
I found a Tailshaft housing on Ebay and it arrived today. I just dropped it onto the main casing and the shaft and housing aligned perfectly.
I still have no idea as to what the issue was with the housing but it is destined for the scrap pile.
